Detecting selection on nucleotide polymorphisms

چکیده

At this point, we’ve refined the neutral theory quite a bit. Our understanding of how molecules evolve now recognizes that some substitutions are more likely than others, but we’re still proceeding under the assumption that most nucleotide substitutions are neutral or detrimental. So far we’ve argued that variation like what Hubby and Lewontin [3, 7] found is not likely to be maintained by natural selection. But we have strong evidence that heterozygotes for the sickle-cell allele are more fit than either homozygote in human populations where malaria is prevalent. That’s an example where selection is acting to maintain a polymorphism, not to eliminate it. Are there other examples? How could we detect them? In the 1970s a variety of studies suggested that a polymorphism in the locus coding for alcohol dehydrogenase in Drosophila melanogaster might not only be subject to selection but that selection may be acting to maintain the polymorphism. As DNA sequencing became more practical at about the same time, population geneticists began to realize that comparative analyses of DNA sequences at protein-coding loci could provide a powerful tool for unraveling the action of natural selection. Synonymous sites within a protein-coding sequence provide a powerful standard of comparision. Regardless of

Haplotype Block Partitioning and tagSNP Selection under the Perfect Phylogeny Model

Single Nucleotide Polymorphisms (SNPs) are the most usual form of polymorphism in human genome.Analyses of genetic variations have revealed that individual genomes share common SNP-haplotypes. Theparticular pattern of these common variations forms a block-like structure on human genome. In this work,we develop a new method based on the Perfect Phylogeny Model to identify haplo...

Association of IGF-I Gene Polymorphisms with Carcass Traits in Iranian Mehraban Sheep Using SSCP Analysis

Molecular genetics selection on individual genes is a promising method to genetically improve economically important traits in livestock. The insulin like growth factor-I (IGF-I) gene may play important roles in growth of multiple tissues, including muscle cells, cartilage and bone. The objectives of the present study were the estimate the haplotype frequencies of the IGF-I gene polymorphisms i...

Effect of Single Nucleotide Polymorphisms in IGF-1R Gene on Growth Rate Traits in Makooei Sheep

Insulin-like growth factor 1 receptor (IGF-1R) is a main receptor of IGFs family which plays a critical role in the postnatal growth and skeletal growth in many species. However, there are few reports of IGF-1R gene structure and its effects on growth traits in sheep. The objectives of this study were detection of IGF-1R polymorphisms and assessment of their associations with ...

Novel Single Nucleotide Polymorphisms (SNPs) in Intron 2 and Exon 3 Regions of Leptin Gene in Sumba Ongole Cattle

The bovine leptin (LEP) gene was widely used as a candidate gene for molecular selection to improve productivity traits of cattle. This study was carried out to identify single nucleotide polymorphisms (SNPs) in the LEP gene of Sumba Ongole (SO, Bos indicus) cows using sequencing method. A total of 31 animals were used in this study for analyses. Research showed that total of 16 SNPs w...

A Bioinformatics Approach to Prioritize Single Nucleotide Polymorphisms in TLRs Signaling Pathway Genes

It has been suggested that single nucleotide polymorphisms (SNPs) in genes involved in Toll-like receptors (TLRs) pathway may exhibit broad effects on function of this network and might contribute to a range of human diseases. However, the extent to which these variations affect TLR signaling is not well understood. In this study, we adopted a bioinformatics approach to predict the consequences...

Novel Single Nucleotide Polymorphisms (SNPs) in Two Oogenesis Specific Genes (BMP15, GDF9) and Their Association with Litter Size in Markhoz Goat (Iranian Angora)

BMP15 and GDF9 are two oogenesis specific genes play a pivotal role in female fertility in mammals and potential for improvement of prolificacy in marker-assisted selection. The aim of present research was to investigate the variation and association between BMP15 and GDF9 polymorphism and litter size in Markhoz goats. The sequence variability of the different amplified fragments utilized for g...
